You can use both Auto Join and per-connection password configurations on your devices, but they will not work together for the same wireless network.
For example, if an organization would like iOS devices to automatically join the network "Company-WLAN", the same iOS devices cannot be configured to use a per-connection password for that network. If an organization prefers instead that iOS devices use a per-connection password for the network "Company-WLAN", the same iOS devices cannot be configured to automatically join that network.
iOS devices will accept a profile with both settings applied. In such cases, the "Use Per-Connection Password" setting will be honored instead of the Auto Join setting.
Automatically joining a wireless network
You can configure your iOS device to automatically join a specific wireless network with a profile. Both Apple Configurator and OS X Server Profile Manager support this option in the user interface:

Joining a wireless network with a per-connection password
For some wireless authentication environments—specifically where a user name and password combination is required—you can configure iOS to use a per-connection or "one time" password. Effectively, iOS does not retain the user credentials after successful authentication. When the device rejoins the same network, the device's user will be prompted to reauthenticate to join the network. Both Apple Configurator and OS X Server's Profile Manager support this option in the user interface:
